How can the encryption process be integrated into a SWF application if it consists of multiple modules, and specifically, RSL libraries? 

We use flex-optimizer (http://docs.flex-mojos.info/optimizer-mojo/index.html) to generate the RSL SWF from the SWC in Maven build process.
